Just my take on how I thought Magnus learning the truth might go. This was written before the Finale, sooo… as of that this is obviously an AU now.
Catarina is finally able to catch up with Magnus. Revelations ensue.

The Accords are finalized - at least as well as can be expected - so Steve and the rest are finally able to return home and stop hiding. But they will soon learn that returning is much harder than leaving for while you may always be able to come home you also have to face the people you hurt. Steve Rogers is about to learn that not everything can be fixed with a lousy apology no matter how sincere. As everyone comes back together to face the consequences of their actions 10 months ago they also have to find a way to be the Avengers again because the worlds' in danger and their enemy doesn't care if they're ready to fight or not.

After everything with the Soul Sword, after breaking apart and then bringing their lives back together, Alec wanted to do something to show Magnus that he truly loved him. Something that would let the warlock know just how important he was.
For as long as there’d been Shadowhunters roaming the earth, using the powers granted to them by the blood of angels that flowed through their veins, there had been dragons. Wonderful, stunning creatures of magic who, for some reason that no one knew, bonded to Shadowhunters and Shadowhunters alone in one of the only shows of magic the Clave approved of.
It was a ritual when a Shadowhunter had their first rune ceremony for it to be followed by a trip to Idris. There, in the sacred nesting grounds where all dragons went to lay their eggs, a Shadowhunter would walk through those already hatched and those waiting, and they would find their dragon. Sometimes they’d find them in the youths playing, the two drawn together with a bond considered even more sacred than that of parabatai. Other times, the touch of the Rider would be enough to draw a dragon from their egg.
It was rare for a dragon to reach adulthood without bonding to their Rider.
It was unheard of for a Shadowhunter not to have a dragon.

Dragons!! Need I say more??
Magnus doesn’t know what he’s doing except that he’s bored and Alec looks particularly handsome today, his nose buried in what looks like a romance of all things.
Magnus is on the other side of the room, ostensibly working on his lab report due at the end of the week, when he opens a new Google Doc and starts typing.

When the Seelie Queen shows up at the Institute with Magnus at her side, Alec knew that this wasn't going to be a good visit. Things between him and Magnus were still - tense. There was anger and grief between them that prevented any chance for them to talk. To see him standing there at the Seelie Queen's side hurt, but Alec was used to that. He could deal with that, and with whatever it was that had brought the Queen to his Institute.
At least, that was what Alec thought. He had no idea what exactly she was bringing to his door. But even if he had, he wouldn't change a thing. He'd do anything to protect his people, and the ones he loved.
