Instead of smuggling Mordred out of Camelot at the first opportunity, which is the most suspicious option in Merlin's opinion, the decision is instead made to pretend that the boy is someone else entirely for a few weeks and only then return him to the druids.
It works out better than expected, and what was a one-off becomes something of a regular practice. -

It is shortly after Arthur's coronation and he wants to bring magic back into the kingdom but is facing backlash. Morgana suggest the idea of finding the elusive Emrys in order to help the transition. However, of course Emrys doesn't want to be found.
AKA Arthur is trying to find his 'other half' and is done with his Knights and his feelings for Merlin who is not as stealthy as he likes to assume. Which is not helped by Morgana and her comments.

Summary
Mordred and Merlin have a decent relationship, Merlin still doesn't trust Mordred fully, but he starts to. Merlin chooses to ignore what the seer told him, figuring that Mordred hasn't done anything yet, and if they become closer maybe he won't.

"Morgan," Merlin's voice broke, "I never wanted that to happen." Tears made their way to Merlin's eyes. Visible to Morgana. She wavered for a second then mumbled a spell and caught Merlin off guard.
His body went flying and hit a large stone, there was a loud crack, from his back or the stone he wasn't sure. Pain erupted from his shoulders going down to about his hips he winced, he tried with everything in him to get up, he really did. It didn't work the last thing he saw was Morgana's black dress as she walked forwards.

Arthur stared at him for a couple moments, then leaned forward, off the ground, his eyes still piercing into him. “If I do save Mordred, then all my father's work will be for nothing. Magic will reign in Camelot once more.” He said thoughtfully, finally looking away, to stare into the fire instead. Merlin simply could not hold himself back.
“Would that be so terrible?” He asked, in barely a whisper, but it was enough for Arthur to look back up at him, brows furrowing and lips forming a frown.

Summary
Trying to rule is a troubling thing. Ever since Merlin had been whisked away to a different kingdom by a strange, but all in all nice mage, with no one but Gwaine and Mordred as familiar faces, he had been poked and preened at. The only problem was that Merlin had absolutely no idea why. Something about being the son of the late Crown Prince Balinor? Since when was the supposedly Last Dragonlord a Prince? And why does Merlin have to rule in his stead; surely there must be someone else more suited for the job? All while this is happening, this place that he is in feels very familiar to Merlin, and he can't for the life of him figure out why.

Meanwhile, Arthur struggles with his feelings for Merlin and whether or not his fears would eat him alive or his feelings for Merlin would help him see how blind he was to the murder Camelot has been calling victories.

It was not until Sir Mordred interrupted Elyan’s report that it was confirmed that Merlin’s disappearance was of his own volition.
“He trusts me,” the youngest knight said suddenly, putting them all to silence. Mordred wore a frown over his lips, and his eyes gleamed like a dew-kissed leaf. No one noticed before, but he kept his vision downwards, and his hands trembled in restless fists.
“What do you mean?” said Arthur, even now, recalling the drunken stupor the boy was in the previous night. When he did not respond, he asked more firmly, “Mordred, what do you mean?”
Then Mordred stilled like a statue, eyes fixed on one of the windows above Percival’s head before speaking haltingly. “Merlin left because he trusts me.”

How is he supposed to keep Mordred away from the King when it seems all the druid wants to do is protect him?
Not to mention Mordred's inability to leave Merlin alone. The druid seems hellbent and determined to befriend him, no matter how hard he pushes the other man away.
Slowly Merlin starts to wonder if things can be different. He failed to help Morgana, and she became an enemy. Maybe, if he does things differently, Mordred won't follow her path.
